Upload Sequence Information to the Xenium Panel Designer

Upload the FASTA and CSV files you created for advanced custom targets on the "Upload Sequences" screen. XPD will display upload buttons for the custom targets you selected on the "Add Sample Info" screen. You can also modify the requested custom targets on this screen, since the sample information page can no longer be modified at this stage.


Here is a demonstration of sequence file upload to XPD for three advanced target types: exogenous genes, gene isoforms, and SNVs. File creation demos are available for each of these types here. Note that if the target requires both FASTA and CSV files, you must upload both files for file format validation to complete.

Uploading advanced target files to the Xenium Panel Designer

Before moving to the next step, the app checks for format errors in the uploaded files.

For FASTA files:

  • Missing sequence identifier (a row with > only)
  • Incorrect ordering of header and sequence (i.e., sequence found before a row with a >)
  • No headers found (no row with >)
  • Sequence identifiers are not unique
  • Sequence contains bases other than ATCG

For CSV files:

  • The sequence ID in the CSV file is not present in the FASTA file
  • The position in the reference sequence does not match the ref reference allele.
  • The alternate allele is the same as the reference base

If you encounter a format error or need to switch the file, delete the uploaded file, select the new file, and upload.


After uploading the files, you will be directed to the Review and Finish page. Review the information and click "Submit Custom Panel Request" when you are ready to send the request to 10x support.

Your request will go into a first come, first served queue and a 10x Applied Bioinformatics representative will reach out to complete the request. The XPD Panel Summary page for the design request will be updated to include any new information and next steps.
